Pen marks are made by double clicking the pencil mark. When you remove a pen mark, all pencil marks are retained. And for ultimate convenience, and perhaps a first for sudoku puzzle programs, all pencil and pen marks are saved when you exit the Widget. You may start and stop as many times as you like before you finish a puzzle.
